I have 2 ST Links connected to the same PC and I need to run .uprojx simultaneously through command line. In this case, how can I specify which ST Link to flash my firmware with for each connected device?

For production perhaps the ST-LINK Utilities would be a better choice?
now the Keil command line is run via batch file, so before this line is executed I need to insert a ST Link command line that will set which adapter to use?
It's not clear what you're actually trying to achieve by this; ie, what is your actual goal?
